Lisa teaches the Am to Em chord change by moving the first finger to the second fret of the fifth string. Is there a reason not to move the third finger to the second fret of the fifth string instead, if that feels more comfortable for me?

Hi Neil,
Good question. Best case scenario, try to learn to make the chord both ways. The reason for the way I teach it will become clear as you get further along in the course, and learn about strategies for changing from one chord to another, smoothly and quickly. The placement of your fingers makes a difference when you get to working on that skill.
